2 Air Canada flights booked separately; will the system see them as one trip?

Thinking of doing a package with air from Toronto. However connections must be arranged on your own. So, when returning from
Provo, I am thinking we have to pick up bags for Customs and then return them. If both the package flight and the connecting flight are with Air Canada, will the system see them as one trip, even though booked separately, allowing us to return the bags right after Customs? Or will we have to recheck the bags ourselves? Is this clear as mud? Not so concerned going out as we are overnighting in T.O.
