Buses run every 30 minutes from 5am-11pm, from 11pm to 5am, they run every 50 minutes. Traffic will depend on a few factors, time of day, day of the week, and the weather. Fridays from 3:30pm onwards are the worst, more so if it's a long weekend or a holiday, and , if it's raining, expect even more traffic. If by chance you decide to take a taxi from T3 to T1, get the price before you get in the cab, it shouldn't cost you more than 100-200 PHP ($4-6). People have been charged in excess of $50 for a taxi from one terminal to another.

As for the luggage, I'm uncertain, if CX checks it all the way through then there should be no need to collect in MNL.
