the cheapest premium economy fare you are looking for may be sold out / more expensive on the flight from your origin to chicago, or from chicago to tokyo.
the moment you have "cheapest", it is obvious that ANA is telling you that a connection in NYC is cheaper than a connection in ORD.

A quick google flights search shows your flights available, though not the cheapest!
