Yes they certainly can. I just prefer to have Separate PNRs from the get go. So much easier to upgrade if only one opens up. There is also a risk that the agent inadvertantly loses your confirmed seat. I have read about that happening a few times. I would recommend splitting them now instead of when you are trying to upgrade.
