I asked the same question of the relevant Swiss authorities.

They tell me that, so long as we remain in the transit area, there are no formalities concerning the puppy as far as they are concerned.

For anyone concerned, here is their reply (in French)

S’il s’agit d’un transit et vous ne sortez pas de la zone de transit, votre chien n’a besoin de rien.
