Schengen area experts please advise...Urgent flight today

My son is flying today xxx-SEA-CDG-Venice. He gets picked up at the airport in Venice and goes to Croatia(non schengen country) for a couple of weeks. He then spends most of his time in the Netherlands and comes back mid June. He will also spend nine days in Ireland before he returns. We calculated carefully so his total time in the Schengen area is 87 days...under the 90 day limit that you would need a visa for. When he went to check in today they wouldn't let him on as he does not have a visa for Italy....they assume he will be in a schengen area more then 90 days. He explained and was told they did a manuel override and he is on his flight to SEA with bags checked all the way through to Venice. His boarding passes are all stamped with DOCS OK. WE are worried he might be stopped in SEA or CDG because his return is more than 90 days out. I called the diamond line and they suggested changing his return to 60 days from now then once he arrives changing it back....just so there is no worry about getting there today. Thoughts???
