Yes, Thrifty will re-price the rate if you try to change the pick-up time.
However, there is a workaround. Call the reservation line, do
not mention anything about changing the pick-up time, and simply tell the agent that you want to add your flight number. When the agent adds the flight number in, the system will automatically adjust the pick-up time to match the flight's scheduled arrival time without changing the rate.
