I recommend you to consider Vist Japan Fare if you are eligible.

One distination will cost 12,600 yen. It's very cheap if the flight is long, such as Haneda-Kagoshima, Haneda-Sapporo. I'm not sure it's still 12,600 yen if the travel is several connecting flights.
