This is almost certainly either SSSS or an AC IT glitch. Both of those things can prevent the online checkin from completing.
Possibly but last time I went to Australia it would check me in and wouldn't give me a boarding pass. When I tried the kiosk no go there either. The agent had to print it outand there was no SSSS or anything. They said it's because of the visa check. In my travels this only happens going to Australia. But others may have different experiences.
