I only ever check in online and get mobile boarding passes, and even when travelling to countries that require visas I've never had doc check prevent me from checking in. I just go to the gate preemptively and get my doc check done before I board.

This is almost certainly either SSSS or an AC IT glitch. Both of those things can prevent the online checkin from completing.
