Could it be something to do with my connecting flight (need to check my AU visa status, or that because it's codeshare I can only check in at the airport as the second flight is UA?) or been selected for SSSS screening (I have had that a few times, my mum is on the watch list due to her high security position in federal Canadian government)? I just find it really odd that apparently I'm checked in, but I don't have any proof of this other than confirmation from the agent.

Yes. More than once. Agree with [MENTION=233669]vernonc[/MENTION] Plus is could be a combination of how your ticket was booked, the need for docs check at some point for one or all of the flights and the possibility of the always amusing SSSS.

We went through this recently and that was on an AC ticket booked on AC.com, on AC metal connecting to codeshare flights. What a mess. We also showed as checked in but were unable to get mobile BPs or even print our own. Eventually after multiple attempts, we were able to get the screen to print our own, but still no mobile for the AC flight, and had to get paper ones at the airport. We were not happy with the process nor the mess nor the inability of some AC agents to know the reason or find out the reason. Ultimately we were told why, but it's absurd that we were able to get mobile BPs for the codeshare and partner flights, but not the AC one. And for the record, our flights were not to or through the U.S.

When you get to the airport, get the AC agent to print your BPs. You will know at that point.
