Its not unusual to be checked in and not have a boarding pass. You have already listed most of the likely reasons. Doc check is the most likely or possibly the SSSS extra screening. Sometimes they check on the CC if deemed suspicious but since this was a TA booking AC should have recd the money so likely not this.
