I always book via 3rd parties and it's always shown the miles earned. I don't have any trips for after April yet though, so if you're travelling after the change over that's why the miles are missing?

Never tried upgrading with miles though. I would expect upgrade availability to be dependent on fare bucket, not who you booked through.
