If a flight is operated by UA and there is a UA-issued waiver that is relevant, then the benefits of the waiver should apply regardless of who issued the ticket.
I believe UA should be the one to reissue the ticket now by you calling them. However, others may be able to comment on whether NH might need to be the ones to reissue it, but I could imagine explaining and having them respect the waiver might be more convoluted.
Have you already begun travel on the ticket, or is this the first leg that is affected?
