* Any recommendations on which flight I should take and is there a better destination? Any lounge or anything interesting at F U K airport?

Sounds like you'll only be spending 50 minutes at destination anyway, so recommendations for sightseeing would be moot... How about flying to KIX, which is nearer, has architectural merit, and an extensive shopping mall?

* What's the best way to get from NRT to HND and how long does it take (on a weekday afternoon) and what's the cost? I won't have any lugguage.

Check this thread.

Here are schedules for:
-Keisei trains
-Narita Express
-Limousine bus

* How do I get to downtown Tokyo [or the Tokyo Bay Hilton] from HND and what's the cost?

If you insist on staying at the Tokyo Bay Hilton, you can take:
-the Limousine bus;
- the train, involving 4 transfers... take the monorail to Hamamatsucho, transfer to the Yamanote line to Tokyo station, then follow the directions on the Hilton website. Be warned that outbound trains to the suburbs after about 10pm are packed with tipsy salarymen.

From Haneda to downtown Tokyo is a Y400 monorail ride to Hamamatsucho station on the Yamanote line, which goes through most areas of Tokyo you might consider staying in.

* is it possible to get a C seat on the day of departure if I am a Star Gold?

Nothing is free in Japan, and ANA upgrades its many elites before *'s. Doesn't hurt to try though.

Btw, any good hotel recommendation for a 1 night stay in Tokyo next week?

There is nothing near the Tokyo Bay Hilton save Tokyo Disneyland. If you want a taste of Tokyo, staying in a more central area with good connections to Narita would be advisable.
Affordable accomodations will be crowded until the World Cup is over, but occupancy at high-end hotels is reportedly not that high (I was told the Saudi team was staying at the Hilton in Shinjuku, but they are now home...)
