OP is overcomplicating.

Get the Schengen visa in JO, then go to Israel and fly from there to Sweden. You have no obligation to fly from JO to Sweden, the place of visa issue is irrelevant.

Actually OP might have issues of getting a Schengen visa while in Israel, the Swedish Embassy in Tel Aviv might just refer him back to the embassy in Amman.
