No reason that can't be done, even by a phone agent, but there are very few sufficiently experienced to do so and carriers are reluctant to do so because it is an administrative hassle. It would be impossible to have an award ticket, and a paid secotr issued by a TA, appear on the same PNR.
Even if two ticket numbers were used in a single PNR, the fact that they are different tickets would still preclude interlining and its protections.
In the OP's case, they would be advised to use their SQ miles on a more appropriate journey (where all desired travel can be ticketed as one), and instead buy a single ticket from Aegean all the way through on a single ticket number.
