We're in the middle of a change of status petition for H1B => green card for an Indian citizen (my spouse, I'm the US citizen), who was impatient and applied for Global Entry the second they could. They went for their interview in India in November, and are currently stuck in the very familiar limbo land of 'waiting for report to be sent out.'
We think that we'll get the green card interview + card sometime in April / May (processing times have slowed to a crawl). At that point, can my spouse apply separately for Global Entry as a green card holder? Will their previous application prevent them from doing so?

You can try calling and asking US CBP - they are the final word on matters like this. They have plenty of global entry enrollment centers, any one of them should be able to answer this question.
The situation you described is perhaps too unusual to be handled in this forum.
