Yes, you are mistaken. The next operating carrier is allowed to charge for luggage after a stopover, but they're required to use allowances that are at least as generous as what the ticketed passenger received from the marketing carrier of the first segment. In other words, if OP gets two free bags on Copa from ORD to UIO, Avianca is required to give them at least two bags from UIO to GPS, no matter what Avianca's normal allowance on that sector would be.
This information will be printed on the receipt. Unfortunately, when UA is not the marketing carrier in question, its baggage calculator tends to be mistaken frequently, which is why the OP asked the question in the first place.
