I did couple of transfers via Muscat, including to a BA flight, and all of them went hassle free @:-)

As for a hotel recommendation: I would recommend for you the nearby Holiday Inn Muscat Al Seeb, which has good rates and excellent transportation from and to the airport.

I haven't been to Kuwait but many of my colleagues told me it is a big mess there.
