OZ JFK-ICN actually connects with both ICN-NRT and the 1x daily ICN-HND (however you arrive in HND past 11pm, not sure if that's better or worse than getting into NRT at 9pm).
Last train out of Haneda is 12:10am, so generally you're fine getting in after 11pm. I've done it quite a few times and not had any issue catching the train, it's a very efficient airport usually, with Priority tagged bags I'm usually at the train platform in less than 20 minutes after getting off the plane. There are still also buses after that and if all else fails, taxis from Haneda are flat rate into Tokyo, expensive but not end of the world expensive like Narita.
Narita also does have trains until after 10pm and a bus around 11pm (though on a busy day I would not rely on that bus having empty seats).
Either OZ flight is fine as far as transportation is concerned incoming. Getting "TO" Haneda in time to catch the returning HND-ICN in the morning is another issue, but that's not in the scope of this thread.
