I'm assuming the OP has significant luggage since there is a dedicated Airport Flyert bus service from the airport to the station which runs every 15 minutes to Santa Clara station

We are staying over in San Jose for the night and what with the jet lag etc maybe a early morning train up to San Francisco as we only are on a long weekend.
