I have considered this in the past and come to the conclusion that for me it just doesn't matter. If I absolutely had to pick the sequence, the only vaguely compelling argument I can come up with is that Tokyo probably has better/easier connections from the airport than Kyoto, making Tokyo first slightly more attractive. But this would be low on my priority list.
