The bottom line is that so long as they are stowed for landing and takeoff (meaning inflating & deflating) and you understand that if there is a third person who needs to get out of their seat, you will have to retrieve and hold the pillows, it's not likely an issue. Bear in mind that 6" is the maximum extra pitch in MCE and not necessarily what you will have in your particular seat.
