Its irrelevant where the ticket was booked, or who issued the ticket. The important part is the flight number: Is it an AF or FlyBE flight?

If booked as a FlyBe flight technically you should not receive any benefits. However you still may be lucky and the boarding pass may just as well come out with AF flight numbers. In which case (theoretically) you should still be able to use the lounge, etc.
