The staff from Hilton Tokyo replied me that they accept 2nd guest stay for free but there is additional charge about 4,000 yen for breakfast of 2nd guest.
Should I check this again at front desk when check-in? Is it common that Hilton should give breakfast for 2 person even booking is for 1 person?
Yes, it is and at this property. I've stayed four times here since September of last year. Always booked for 1 person, put my wife's name in the additional guest field in the booking, and had breakfast for 2. I wouldn't even re-ask at the check-in. Just ask for a second key, if they don't make one automatically.
Give your room number to the staffer at the desk for the lobby buffet (or at the Exec Lounge if in an exec room or at the Japanese breakfast). We usually eat together but sometimes separately and once, ate breakfast early in the lounge then sat with my wife downstairs later in morning. Didn't eat again but did have more coffee.

I've never been charged extra for the 2nd person.
