You're fine. You'll get all qualifying miles, be able to use the upgrades, regardless of whether it's booked through CO. But I'm thinking you'll need to upgrade at the airport. Hopefully you'll get a nice FA at SFO and he/she will let you use the NW first class check in counter and pre-board, but there have been stories about NW personel not recognizing MVP/G's as priority travellers...
