It's not a $99 flight. It's whatever the first ticket cost + $99.
Jane flying solo on the $99 ticket should mark both tickets as used and invalidate the first ticket for any sort of refund or credit.
What they're doing seems silly in that if Jane gets sick and needs to toss her ticket, that's fine, Tom can still go. But if Tom gets sick and wants to toss his ticket, Jane can't go. And we should expect better from AS -- they pride themselves in customer service.
Tom and Jane bought a 2-pack. If neither wants to fly, change rules apply. If one wants to fly, AS should allow it, but also invalidate the other person's ticket once that happens.
