Yes, I'm sure that's how it works. I've "forced" itineraries using Multi-City tool a few times - they always come out as a single ticket with a single passenger reference and I fully expect you get all the protections that go with that.

There are probably far more experienced flyers than me who could give you comfort where things have actually gone a bit wrong but I'd be totally comfortable with what you are looking at.
