I assume that for an ex EU fare I pay in Euros?
Tell them the date/route/flight number of each flight and the cabin. The autoquote will almost always produce the correct fare.
If it doesn't, then ask a bit more to debug what's happened. Has the autoquote booked you the correct booking class on each flight? If so, what is the fare basis that's been quoted? Almost all discrepancies will have become obvious by then.
If it's different booking classes, then probe a bit to see whether there's an availability problem you weren't previously aware of. If it's a fare basis problem, ask the agent to try to quote using the fare basis you think should be being used.
If you're calling a UK call centre, you'll probably be offered the chance to pay in GBP.
