Yeah, if you have instruments waitlisted, and you don't want to split, you need to remove the instruments prior to check-in. Otherwise, without instruments applied, you will be asked at check-in whether you want to split the PNR to waitlist for the CPU.
From my perspective, the most immediate consequence of the auto-split is that one pax can get upgraded without the other.
