There is the Oedo Onsen Monogatari in Odaiba. A bit of a convoluted way to get there. And there is a fairly nice onsen in Heiwa Jima, which is on the monorail. I would though probably take the arrival shower option and head in to town. Unless specifically interested in an onsen.
