The calculator is broken in many, many ways.
But if you use gcmap.com to get the distances, they're usually correct to within about 50 miles or so, and then you can do whatever earning calculation applies to you yourself. The result should be about correct, unless you're wondering whether or not a certain flight will get you just over a threshold or not.
