The only thing the OP was lacking was educating himself of the workarounds for eTA issues with work permits (i.e. asking the airline to enter his passport number into the system which should have displayed that it has a valid one). That one action could have prevented this entire thing.

Seriously though, the check-in staff screwed up and unnecessarily denied the OP boarding (the fact that the OP was admitted to Canada without issue should be enough evidence of this).
In the case of medical misadventure you at least get a "sorry" - let's see what the OP gets from BA...
