Based on some promo's I see online during my travels (not CX, but United / DL ), this amount seems quite high.
Is it possible that this is because we checked with the TA who originally booked the ticket ?

$1000 difference is far from high. If I'm you I would jump on it ASAP. Cathay long-haul C class is one of the top in the world, for just $1000 more per person I wouldn't even blink an eye.
TA has nothing to do with it, if anything he's one of the best TA a person can have (or he might have just booked your family on full-fare W, when R and E is available, in that case he ripped you off unless you specifically request full-fare PEY)
