Yes it will be an issue. For a similar case in which the argument between the passengers and airline crew resulted in the family being booted:

The economy seat for your wife will be viewed as a no-show and will be forfeited and possibly given to a standby at the gate, and that's if one or both tickets aren't canceled before hand due to duplicated/conflicting bookings. And you won't be able to just scan both of her boarding passes at the gate because then the head count won't match up. A work around option would be to simply do what a customer of size would do and just book an extra seat for yourself. This will guarantee that the seat next to you remains unoccupied for you.
