Not sure if OP booked in Y class or just economy, because in most case Y fare is more expensive or equal to the cheapest PEY (E class). If OP booked a heavily discounted economy fare (Q for example) and then the agent is quoting the most expensive PEY (W), then $1k difference is small. ($600-800 compared to $2200-2600).
