I think "technically" the agent is correct. Linking a reservation doesn't provide automatic benefits for your traveling companion. Does this get denied often? Probably not. Most agents are more than happy to make these little concessions along the way, they are given loose authority to make those type of decisions. Maybe you got an agent who was having a bad day and was strictly playing by the rules. It happens.
