It sounds strange to me that a travel agent booking would receive a higher baggage allowance than somebody booking direct with the airline.
A 46KG allowance would result from travel to/from a country that has a 2-piece (2 x 23kg) luggage requirement. Neither Sweden nor Pakistan appear to be on TK's list.
The simple answer is to book the cheapest fare and pay the excess baggage fee.
