Miles, unless I am mistaken, would still be 100% - not sure the "A" class booked into makes any difference.
"AAdvantage members earn miles each time they purchase an eligible published-fare ticket and fly on American Airlines®, AmericanConnection®, American Eagle® or any of our more than 30 airline partners. They also earn bonus miles for flying on an eligible purchased-fare Business Class or First Class ticket on American Airlines or any of our airline partners as follows:
• An additional 25% of flight mileage flown in Business Class, or
• An additional 50% of flight mileage flown in First Class."

My question stems from my 1) obvious ignorance, and 2) that a walk-up full Y fare can actually be twice as much as a YUP fare purchased in advance
YUP fares book into A (the usual First on 2-class flights) or C (the usual Business on 3-class transcons). So, and I think I'm correct, you will get the COS bonus miles of 50% or 25% in A or C, respectively, on YUP fares.
