I have tagged bags all the way through on two separate PNRs more times than I can remember, and have never had a problem. The longest it took one check-in agent was 10 minutes, but that is highly unusual in my experience. Perhaps the Premier Access/1K/F agents encounter this more often and so know how to do it.
