While I understand that the stamp issue saves time at the boarding gate, it seems that neatly splitting travellers into EU/EEC and non-EU/EEC is overly simplistic.
On Wizz or Ryanair flights leaving the EU for a non-EU country (like Israel), those airlines should be concerned about their non-Israeli passengers documentation, as anyone with an Israeli passport is extremely unlikely (and may not be able) to be denied entry. The risk is with EU/EEC passengers.
It seems that this may also be a way to play 'gotcha' with passengers - instituting a process (mandatory pre-security visit to a visa desk) that doesn't exist so much with other airlines.
