If I cancel will United reprice it as a one way from my original destination to my stopover and refund the difference if any or will they refund the cost of the second segment as it was priced on the website when I originally booked?
The normal procedure is the former; United would reprice the ticket to match what you've actually flown, deduct any change fee, and refund the difference. That may turn out to be the same as the fare construction from the website, and it might not. In general, the prices shown during a multi-city search are not meaningful in and of themselves.

This does assume that your ticket allows for refunds after travel has commenced. That's a standard part of the template for refundable fares, but you'd have to check the fare rules for your particular ticket to be certain.
