I'm not familiar with Alaska's website, but usually when you're signed into an account you don't get the option to change your frequent flyer number, at least not in the booking stage - it just assumes you want to use the account you're signed in to...
If you can't change the membership number online once the booking is made, you may end up having to call AS and having the number changed over the phone.
