Non-revs will clear into the best available seat. That's usually in main cabin, but (for example) if there are open F seats after all medallion upgrades have been processed, non-revs can have them.
If you're going to get this worked up about this incident (which, from what it sounds like, did not violate any policy) then you should be willing to take a few seconds to talk with the gate agent before you board.
