AC check in UA ticket , AC pnr doesn't match

YXE-GIG ticket on 016 stock, this has been the ticket from hell. Due to some schedule changes (United) the ticket has been re-issued several times. There are only 2 codeshares on AC on the ticket:

YXE-YYC, first flight and YYC-YXE, final flight.

Everytime changes have beeb made, the itinerary is all screwed up on AC. A major failure in synching the two systems.

The UA itn. is complete with all correct flights now.

Anyway the last call to United, (one of many) the United agent called AC to again try to fix it and the AC agent just deleted all the flights between the first outbound and the final return, leaving the AC pnr showing YXE-YYC and YYC-YXE.

I am assured those two flights are fine, confirmed etc. ( and these two flights do show confirmed on the AC pnr.

I think the AC agent should have cleaned up the file to reflect the entire, correct UA ticket but took a lazy way out.

I am too weary to puursue any further with UA , who have been great, btw.

Now my question: when I check in, in Saskatoon, will the agent be able to print all outbound boarding passes; and more impotantly tag my bags to GIG?

I am assuming they will see a simple saskatoon-calgary return.

Can they input the UA ticket number and see the entire itn and use that?

I would avoid AC completely but YXE home airport....sigh.
