IME, I've always been
very explicit with agents on how to do it. For example, if I booked a ticket through KLM with KLM miles (so my FB number would be attached), and I wanted my DL number (and thus STE+) attached to the reservation, I would message their Twitter account and say something like:
"Hello, can you please DELETE my FB number from reservation XXXXXX and then ADD my DL number (12345678) so I can use my STE+ benefits? Thank you."
Also putting an unrelated note that sometimes airlines can support more than one FQTV.... My ticket on BR booked through AV which I requested be swapped out with my UA number now has both my AV and UA number attached to the booking.

This is exactly how I've always requested it, however, they seem to be reluctant to do it anymore. On the other hand, if you have status on FB and book an award ticket for someone else, the passenger will still receive the status benefits.
