I would budget at least an hour out and two hours back to give you enough time to get the train, travel, get your bags, and go back through security. Leaves you about 3-4 hours in San Francisco.

What are you hoping to see?

3-4 hours is more than enough. We are planning a late lunch with a cousin - Of course with BART ... Traffic on 101 would kill our plans. We land before 14:00 and the outbound flight is 21:15 ... Lunch around 15:00 on the train back before 18:00 ... works great
