3 nights Geneva is too much out of 6. If you don't like packing stay all nights in Zurich and take your return flight from there. ZRH airport is better than GVA. From Zurich you can do everything as day trips. As you don't know how the weather will be this gives you a lot of flexibility. There is no point in going up the mountains if it's raining or foggy. If you want to stay 1-2 nights somewhere else I'd suggest Montreux (good hotels, relatively close to Geneva, mountain options with Golden express or Rocher de Naye, both nice train rides). Other options from Zurich: Rheinfalls or Lugano, if the weather is bad north of the Alps.
