So unless this is a first hand experience on AS card, I would not generalize a Citi AA card feature to a BofA AS card as Chase UA card already works as the exact words in the T&Cs, that the flight must be paid with the UA card. If not, even your Mileage Plus number is linked to the booking and UA definitely knows you have the Chase UA card, you are still SOL in getting the free checked bag.
With the Alaska/BofA card, it does not matter how you purchased the ticket. What matters is that the frequent flyer number associated with the credit card is in the reservation. This is both clear in the terms and conditions quoted above and my family's personal experience (though from last year; we're both at least MVP now so can't test it anymore).
